Pecan
Pecan: http://www.ebi.ac.uk/~bjp/pecan/
A multiple alignment tool by Benedict Paten.
Like MAVID, Pecan uses the constrained progressive alignment ideas of Myers & Miller to do global alignments, typically using regions defined by a gene orthology map (e.g. created by the Mercator program).
The sequence anchors (constraints) for Pecan are created using the Exonerate program by Guy Slater.
