Genome Browser Link Rules

This topic lists aliases that can be mapped pages and subsequence coordinate to external wikis and sequence browsers.

Shorthands of the form ExternalSite:Name/Start-End are auto-expanded.

Wishlist: I think what we really want is a (slightly) more generic pattern-expansion definition language here. The "Alias" column in the table below should read Fly:$name/$start-$end, Worm:$name/$start-$end etc. IH 2/17/07

How to define subsequence coordinate links

  • Subsequence coordinate links are defined in the tables below.
  • Each entry must be of format:
    | External site alias | URL | Tooltip help text |.
  • If the URL and Tooltip Text contain $name, $start or $end, then these get expanded to the sequence name, start and end coords. If there is no $name, then the name is appended to the URL.
  • Note: The Tooltip Text must not contain any HTML tags (including <nop> escape code), no internal WikiWord links, and no external links. Hint: Escape 'WikiWords', '$name', '$start' and '$end'.

General subseq coord Links

Alias: URL: Tooltip Text:
Fly http://flybase.bio.indiana.edu/cgi-bin/gbrowse_fb/dmel?name=$name%3A$start..$end D.melanogaster r4.1 chromosome $name, $start..$end
Worm http://www.wormbase.org/db/seq/gbrowse/wormbase?name=$name%3A$start..$end;source=wormbase;width=800;version=100 C.elegans chromosome $name, $start..$end
