  • Standalone code (derived from tkfalign, etc.) to calculate posterior probability WeightMatrix for any node in a tree

  • Figure out how to use GertonLunter's hmmoc compiler (see e.g. Naila Mimouni's MSc project report) for profile-profile alignment
  • Calculate multiway string transducer compositions for test alignments; build hmmoc XML files
  • Calculate multiway-transducer scores for weightmatrix profiles using hmmoc
