I've attached my perl program, info.pl, which takes as input a MSA in stockholm format (with ., not -) and returns the 10 columns with the lowest entropy values, the top 20 column pairs with the higest mutual information and the top 50 column pairs with the highest mutual information. (Program takes a little less then 10 seconds to run all the way through).

Commentary is attached as a seperate word document. The image for the analysis is also attached seperately from the document, because it was too big to upload the word document otherwise.
